The environment microbial flora plays an important role in the formation of the fish microbial flora. The purpose of this study was to investigate the variation in the quantity of crude oil degradation and heterotroph digestive microflora in four species of Gobiiformes in the Persian Gulf in the warm and cold seasons. The sampling of the Gobiidae was performed in five regions of the Persian Gulf in both seasons. The density of bacteria was evaluated using the colony forming unit and most probable number methods. The results showed that the highest value of heterotroph bacteria was observed in warm season in Periophthalmus waltoni with the value of 6×108. The amounts of cultivable crude oil degradation and heterotroph bacteria were higher in warm season than those in cold season in all investigated area. The highest intestine microflora of the Scartelaos tenuis were  found in Hasineh region. Therefore, it can be concluded that the uncultivable bacteria in the S. tenuis is higher than P. waltoni. The results of this study confirm that an appropriate understanding of the variation in the population of the Gobiidae microflora is important in performing ecological research on these valuable aquatic creatures in the ecosystem.
